En 1.999 , el Director general de Aviación Civil, D. Enrique Sanmartí, ha firmó la autorización para que en Burgos-Villafría se puedan efectuar vuelos comerciales, siendo el primer aeropuerto municipal de España.
Tras los tiempos difíciles, que esperamos nunca regresen, el Real Aero Club de Burgos ya a las puertas del año 2.000, continúa desarrollando su actividad de escuela y divulgando la aeronáutica entre los burgaleses y en especial entre los más receptivos, los jóvenes, que por miles nos han visitado tomando contacto con el fascinante mundo de la aeronáutica.
No solo se ha difundido en Burgos ciudad, o en la región castellano-leonesa; en el verano de 1.998 se efectuó un primer curso de vuelo sin motor en colaboración con los aero clubes de Dax e Itxasou. Las favorables condiciones meteorológicas encontradas han permitido organizar un nuevo "stage" o campeonato para el verano de 1.999 , y que tendrá una duración de dos meses, participando todos los aero clubes del suroeste francés; por otro lado la organización conjunta del Raid Aero-Atlántico, en su tercera edición y que este año cuenta con el patrocinio de la Unión Europea, da correcta idea de la dimensión internacional y proyección del modesto Real Aero Club de Burgos. El Aero Club de Burgos participó en 1.999, en el Campeonato de España de Rallys, obteniendo medalla de plata y bronce en el Campeonato de Aterrizajes de Precisión, del año 1.999.
En el año 2.000, participó en el Raid Aero Atlantíque, Vuelta Aerea Costa Blanca, segundo puesto en la general, Campeonato de España de Vuelo con Motor, obteniendo medalla de oro en Crono y plata en Rallys, organizó el Campeonato de España de Vuelo Acrobático.
En el año 2.001 fue el organizador del Campeonato del Mundo de Vuelo Acrobático, dentro de los Segundos Juegos Aéreos Mundiales WAG, siendo estos y según el informe de la Federación Internacional Aeronáutica FAI, los mejores de los veintiuno celebrados.
En el año 2.002, el Aero Club de Burgos ganó, tres medallas de Oro, de los tres Campeonatos de España, Crono. Rallys y Aterrizajes de precisión, por lo que pasó a formar parte del Equipo Nacional de Vuelo con Motor, representando a España en el Campeonato de Europa que se celebró en Chequia. En el mes de mayo se compra la segunda Piper ARCHER II, igual a la ya existente, las matriculas EC-FJI y EC-IIQ, pues la actividad de escuela lo demanda, en septiembre de este año fallecen, el Jefe de Escuela y un alumno, en un trágico accidente, perdiéndose así mismo el avión EC-FJI.
A principios del año 2.003 el presidente del Aero Club de Burgos, fue elegido Presidente del Real Aero Club de España. Hoy se ha recuperado la actividad normal de la escuela de pilotos del Aero Club de Burgos, así como la masa social vuelve a crecer.
